You are correct in recognizing that the bacteria and virus are different.

The Disinfect mission only talks about the bacteria for its scoring condition:
"12 POINTS EACH, if NO bacteria is touching the mat outside Base"
So, by Rule 3, we read the text exactly--and the virus germs don't
matter for this mission, only the bacteria.
