We ended up with some missing pieces, too. I e-mailed FLL support and below is a copy of their response:

 

You can request replacement pieces for your Field Setup Kit from www.lego.com.  Scroll down to the bottom of that web page and click Customer Service.  Follow the prompts to request replacements, and enter set 9696 when asked for the set #.  You can also request replacements by phone by checking out page 115 of your Coaches’ Handbook.
