For both national and regional: the sooner, the better.   

Registration closes October 10 for VA/DC.

Yes, you'll need to pay $100 to VA/DC FLL in order to participate in a regional tournament.

Are there any other fees I will have to pay to VADC FLL? Do they (and only them) take care of the tournaments and registration for teams in this area?
