No, it doesn't have to be completely outside the base.  

The robot may affect things outside the base (rule 38) when it is autonomous (rule 26) and after a proper robot start (rule 40).

Will there be any penalty if the expectation is for the Robot to be completely out of the base for mission but a part of the Robot is still inside the base.
