No, it doesn't have to be completely outside the base.  

The robot may affect things outside the base (rule 38) when it is autonomous (rule 26) and after a proper robot start (rule 40).

Does the Robot needs to be completely out of the base to perform the mission or a part of the Robot can stay inside the base while the mission is performed? Will there be any penalty if the expectation is for the Robot to be completely out of the base for mission but a part of the Robot is still inside the base.
