No. 

The junk penalty only applies to strategic objects left on the field at the end of the match (rule 32). The loops are mission models (rule 15), not strategic objects.

(Strategic objects are supplied by the team; rule 14).

One loop in base + any loops you can gather from the field.  Gathering some could cause you to lose full points on other missions (like removing more than 1 hoop from Search Engine).
